After 20 years of military recruiting, an enemy has successfully attacked. Doctor Kozaboro Nambu of Interpol and The International Science Organization, introduces a team of children that he raised and trained to defend the attack and infiltrate the secret Galactor headquarters. Galactor arrives with a giant ship shaped like a turtle to steal uranium, making them even more powerful. The Science Ninja Team must find where Galactor put it.

Galactor self destructs its Turtle Ship in attempt to kill The Science Ninja Team as well as their ship The God Phoenix. They docked inside it, and got stuck. After they freed themselves, they find Galactor hiding in a submarine shaped like an aircraft carrier.

Makoto Nakahara has lost his parents in a sequence of crashes. He lives with his uncle near an airport that he visits every day, hoping his parents will be found. Makoto, infinitely hapless, runs toward a ship shaped as a demon mummy when he sees his father suspiciously boarding it.

Galactor's new ship is shaped as a centipede. It causes earthquakes, including one launched to kill the director of the earthquake facility. Ken Washio buries the director, but is attacked by his daughter. She blames Ken and even thinks he is a Galactor soldier. Ken must find a way to provide closure, and thinks he can succeed.

Ryu goes home after failing to carry out a mission. The God Phoenix is disabled and needs to be repaired. Despite all of the problems that Ryu caused, Doctor Nambu secretly forgives him. He travels with The Science Ninja Team to check on Ryu. During an attempt to thwart The Monster Ray, Ryu's brother gets to travel with them in The God Phoenix.

She tells her soldiers that since they were born to parents working for Galactor, they also are forced to do every thing they are ordered. One soldier in particular has to battle against Joe.

There are numerous Galactor Commanders that appear in this episode: Blackie, Ali Capone, Jim, Ryu, Ken, and the commander of the actual Galactor Mecha. A large cabin inside The God Phoenix is shown for the first time.
